Primary Research & MS Thesis

INTER-NUCLEOTIDE CONTACT ANNOTATOR IN RNA (INCAR) : A tool for investigating the role of 'weak' and 'other than stable' base-pairing interactions in RNA structure and Dynamics.
    Thesis Advisor: Dr. Abhijit Mitra
The conformational flexibility allowed in RNA gave rise to various kinds of functionally important interactions like base-base, base-backbone, phosphate backbone and water and ion mediated at its tertiary level. Identifying and systematically characterizing the entire spectrum of non-covalent interactions is a challenging task. In the present work, we have developed a comprehensive approach towards understanding structure by following a BOTTOM-UP approach, where nucleotides are considered at the lower-end and recurrent structural motifs formed by inter-nucleotide contacts, which ultimately dictate the 3D architecture of RNA, at the higher-end. This task has been achieved by studying 'weak and other than stable base-pairing' contacts from a reduced redundancy dataset of functional RNA molecules by applying a python based in-house developed tool INCAR (Inter-Nucleotide Contact Annotator in RNA), which efficiently manages time and space complexity to capture, categorize and suitable annotate all inter-nucleotide non-covalent interactions such as hydrogen bonding and ion-mediated contacts.
